1. Dependent software
=====================

To successfully run PPVED, you must install the following seven software in advance:
    1) SCRATCH 1.2  (http://download.igb.uci.edu/SCRATCH-1D_1.2.tar.gz)
    2) EFICAz 2.5.1 (http://cssb2.biology.gatech.edu/4176ef47-d63a-4dd8-81df-98226e28579e/EFICAz2.5.1.tar.gz)
    3) DIpro 2.0    (http://download.igb.uci.edu/dipro2.0.tar.gz)
    4) NetPhos 3.1  (https://services.healthtech.dtu.dk/service.php?NetPhos-3.1, need an academic application)
    5) UbPred       (http://www.ubpred.org, if the address is invalid, it can be obtained through the official website of PPVED: http://www.ppved.org.cn/dependent/dependent_software/UbPredDTFileLinux.zip)
    6) LocTree3     (https://codeload.github.com/Rostlab/LocTree3/zip/develop)
    7) SOLpro       (http://download.igb.uci.edu/solpro.tar.gz)

2. Installation method
======================

Assume that the path of PPVED is '/datadisk/PPVED-1.0', we suggest you install these seven
softwares to '/datadisk/PPVED-1.0/software'. By the way, this is not mandatory !

Other seven files under the path '/datadisk/PPVED-1.0/install' (for example, '1.SCRATCH.txt')
record the detailed installation methods of each software. We strongly recommend that you follow
the steps of these files to install them, and it is worth noting that these installation methods
are completed on a CentOS Linux server (release 7.6.1810, 64 bit). Of course, you can also read
the help documents attached to each software to install it.
